Something was broken and hurt, but maybe the hidden staircase at the back of the arcade was the key to fixing it. Basically: Sam's actually a program. He would know that, if the only one who had known was around to tell him.

Sam Flynn, while looking for his Dad, falls into the Grid earlier than the movie, at age 11. After being caught by Rinzler, Sam mistakes Clu for his Dad, Kevin Flynn. Clu thinks he can manipulate Sam’s User powers by pretending to be Kevin Flynn, so he goes along with this. Clu does not know what a child is. Meanwhile, Rinzler is dealing with the overwhelming instinct to protect Sam at all costs, and Sam exploring the Grid with no comprehension of danger. I view Kevin Flynn, Tron/Rinzler, and Clu as like brothers, so this is basically Sam Flynn getting to hang out with his weird uncles.
